The only reason Cell got the drop on Trunks was because Gohan was a Super Saiyan and everyone was distraught from Goku's sacrifice and/or was trying to console Gohan so they weren't in a state of mind to sense Cell's ki. Cell also displayed a ssj1 aura earlier in the show as well.
